Align Axis to "surface"

Is it possible to align the X,Y,Z vector perpendicular to a set of point or "surface"
maybe even re-define the origin of the point cloud?

The 'Level' tool might help you (http://www.cloudcompare.org/doc/wiki/in ... itle=Level).

Otherwise you can always tinker with the plane fitting tool which outputs in the console the plane normal vector (as well as a matrix that once applied to the cloud makes it parallel to that plane). And you can segment a part of the cloud to fit a plane on it (with the scissors tool).
