You could:
- segment (remove) the part you want to flatten with the scissors tool
- clone the resulting cloud
- segment the resulting cloud and keep only the points on the border of the removed area
- use the 'Edit > Mesh > Delaunay 2.5D (best fitting plane) on this 'ring' of points
- select the mesh and sample points on it (Edit > Mesh > Sample points)
- merge the sampled points and the clone cloud above
