Merging two files

Hi
I have tried merging a second point cloud file and found that the second file points simply "snap" to the existing point cloud and therefore do not align accurately to the points xy coordinates? I was hoping to overlay my data points and have them display where I wanted them, which would be in between the original data points. I have tried all of the aligning tools but do not seem to be able to get it to work correctly. Ideally my data points would display in between existing data points.
Is there a way of doing this or am I simply missing some basic technique in alignment? I can Translate/Rotate to the approximate position but the overlay keeps "snapping" to a line of original data points? I have also included data points from the original point cloud in the second file but I still do not get correct alignment of my other data points, the xy coordinates change?
The original file is an airborne LIDAR file that was collected with a seesaw collection pattern with quite wide spacing between lines of points.

Partial Solution:
I exported the segmented point cloud (Ground points) as a .csv file and then opened that file in Cloudcompare, opening my data file at the same time. The new points I had created merged perfectly in the new file. I then saved the file as a Cloudcompare .bin file type and was able to do what I wanted with the new data points correctly placed in the midst of the other data points.
Only problem I had was when attempting to merge this data back into the original .bin file, not very successful.

Sorry I'm lost... Are you accepting the Global Shift when loading the original data? I'm not sure to understand the 'snap' part especially.
