I was wondering how can I know which are the units shown by the scale when I compare 2 mesh? or can I change the units to millimeters for example?

Hi,
there's no explicit units in CloudCompare. The coordinates (and distances) are just expressed as in the origin file. So you have to now (or guess) the units.
If you want to rescale the coordinates (do this before computing distances), you can use the 'Edit > Multiply' tool (or equivalently the 'Edit > Apply transform' tool).
And once you have computed the distances, you can also rename the corresponding scalar field ('Edit > Scalar Fields > Rename') so as to make the units appear (for instance: << distances (mm) >>) when displaying the color bar.
